I can confirm that BabelPad can apply normalization permanently.

The only minor difference between his custom normalization of Hebrew and
what we observe in the WLC source text at tanach.us is in the relative
ordering of the puncta extraordinaria (mark lower dot and mark upper dot).

This affects only a few places in the Hebrew Bible.
