Could you check your install manager configuration to see whether the main and beta sites are using the same hostname for crosswire.org? E.g., both ftp.crosswire.org or both www.crosswire.org.
With the way that installmgr grabs a cache of the repository .confs, it doesn't permit repositories to exist at the same hostname, which is why we have traditionally used different crosswire.org aliases for each repository (e.g. www, ftp, labs).
