It appears that there were two separate issues (according to the bug comments): first, apparently clucene limits the amount of text that can be indexed in a particular field. Secondly, there were some HTML entities that clucene had trouble handling. Apparently this was solved by modifying the ThML filter. I don't know how to check this, but it would be interesting to know if the index is somehow missing parts of Revelation, which is where most (all?) of the missed entries are. Our bug reporter has reported similar problems with Clarke commentary.
