Just a point of clarification and information: It was noted earlier that BibleDesktop shows the notes correctly. This is not because BD is more tolerant, as was guessed, but because it does not have the same filter architecture. BD does not use the conf to determine what filter processing to do. At the moment it ignores all GlobalOptionFilters and allows the user to toggle all features. If the feature is present, say foot notes and the user tries to show them, they will show up. If they are not present then they won't. All feature toggles are handed to xslt to do the filtering. This is neither better or worse.
