ThML isn't particularly used for Bibles... it's possible to shoe-horn ThML into an import or a vpl format, but it's pretty much only used for general books. To do that you create a normal page, as you would any HTML page, but with ThML as your root element, and then, around the different levels of the GenBook (levels in the tree view of it) you wrap nested <div1> <div2> <div3> ... tags (the number at the end just denotes the level of the tree that you're at). I think that you supply the attribute name="title of section" into that <divX> tag to title the section, but I don't remember that precisely.
If you want to make a commentary you're better to use either OSIS (preferred) or, if you really want to be ornery, use imp format and put ThML (HTML for markup and <scripRef> for scripture-reference links) markup inside of the verses. But that's not a great idea, as the HTML presentation part of ThML is not supported by all front-ends... You're best to use OSIS for Bibles and Commentaries (though the two examples that you give are already available on the Crosswire website...).
