Hi Sönke,
first I think it's a good idea to plan a proper hardware channel layout
beforehand to avoid a lot of pain afterwards ;-)
This aside:
I would recommend to always use one track with 64 channels as
loudspeaker master track. Do all rerouting before or inside the FX of
this track.
You can simply route this track to the 64 hardware channels (1-64
straight through sequentially) with two clicks as soon as the soundcard
is connected.
I would recommend not using the master track within Reaper for this, as
it's pretty easy to accidentally route something to the master and blow
up your ears or system. (All new tracks are routed to the master by default)
Now to the possibilities of rerouting within the FX browser:
1) as already pointed out use a plugin and reroute the input/output of
this plugin. You can use eg. mcfx_gain_delay64 for this. Since v0.5.0 it
also has a signal generator built in for testing each channel individually.
You can rename the plugin instance and turn on/off bypass to turn on/off
the routing. This is almost the same as presets. But you have to
copy/paste the FX between projects.
2) use ambix_decoder_o7 and create presets containing your rerouting
matrix. (i just recently uploaded o7 plugins which have 64
inputs/outputs) This is very handy as you can load different routings by
changing the preset.
A preset is a .config textfile and starts with a line #DECODERMATRIX,
then your matrix eg. 64x64, then the final line #END.

plugin? I can't check right now for lack of a Windows machine on the road,
