To get back to the original question.

If I use Tools > Adblock Plus > Disable everywhere. The Adblock Plus
menu item still appears under Tools in both my Windows 10 and Linux
SeaMonkey.

This is what should happen, so you can turn it back on if you change
your mind later. The app is running, but it's disabled so it's not doing
anything, just sitting there waiting for the order to get back in the game.

That is only true if you use AdBlock Plus's option to disable it.  If
you use the Add-ons Manager to disable AdBlock Plus, however, it
disappears from the Tools pull-down menu and can be enabled only through
the Add-ons Manager.
