I just upgraded to SeaMonkey 2.2, and right-clinks on links produced a grossly oversized popup menu, essentially full screen height, with the menu contents sometimes scrolled off the top of the screen. The contents are also missing some entries.

This particular installation must have gotten corrupt during or immediately after upgrade, as I have another, similar system that does not have this problem.

How do I fix it?

Well, miraculously, the context menu has fixed itself.

Any idea how that could happen?

No idea how does it happen, but I've experienced the same couple of times. I haven't given it enough thought or research, though. I thought it might be related to some of my extensions not fully compatible while I still run them with the extension compatibility check turned off.
