Marco,

Are you looking for globbing in the toctree?  Eg:

.. toctree::
    :glob:


    DIR1/*
    DIR2/*
    DIR3/*


This will include ALL the files from DIR1 (sorted in alphanumeric order) 
then DIR2 then DIR3, etc.
