About six months ago I had the experience of converting a document of that size 
or a bit bigger from markdown to rST with sphinx. I used pandoc:
 
pandoc --from=markdown --to=rst <filename-base>.md -o <filename-base>.rst
 
I created a blank sphinx project and then manually hooked up the converted rst 
pages into the main table of contents.
 
I had to do lots of manual cleanup afterwards. The main things were that I had 
to fix the table formatting, and that I had to put in sphinx-style internal 
references.
