Ohh... So, I would want to run:
# sa-learn -p /etc/MailScanner/spam.assassin.prefs.conf --spam --mbox
/var/spool/mail/cleveland

Rather than:
# sa-learn -p /etc/MailScanner/spam.assassin.prefs.conf --spam --dir
/var/spool/mail/cleveland

Right?
