Without more information about your setup, I am just guessing at what
might be the problem.  

If you are running a program like amavisd-new, which chroot's itself on
startup, then you will need to drop the file into 2 places.  For SA to
work correctly when it is called directly (for example, if you want to
run a bunch of spam through it for Bayes) then it will need to be in the
share/spamassassin directory.  

Within the directory that the application chroots to, you also need to
add the file.  For example, we run amavisd-new, which uses the
/var/amavisd directory as its chroot.  When I update rules, I need to
update the /var/amavisd/usr/local/share/spamassassin directory as well.
