Okay, are you running spamassassin as root? If not, you'll probably want to specify bayes_path in your local.cf - so that when you do a spamassassin -D it reflects the ACTUAL location of the Bayes databases. Then run it again, and see if you actually have zero spams in the database. It will tell you in the output whether the user that's calling SpamAssassin has sufficient rights to the /foo/bar/.spamassassin directory and its files - if not, just go in and chmod and chown as necessary. (*n?x words confuse me; I'm a win32 admin)
