Not certain, since this is not like my config, but I believe that's dependant on how you call SA, and how your SA is configured. If you're running SA from a commandline, or using the APIs directly, I believe it's going to look in ~/.spamassassin, using $HOME of the user the script is running as.
From the docs, you can control this based on $f->signal_user_changed ().
If you were running spamc/spamd, you have the ability to specify things like -u <username> and -x to control where (or if) SA looks for the config.
Are you running the script interactively? from cron? From qmail somehow?

No, spamassassin does not support Maildir... but it doesn't 'support' mbox either :-)
How are you calling SA? Here, we call SA from procmail, which then files messages into Maildirs just fine.
I've you're pulling the email off of the server, and running SA locally by some method, the server storage technique shouldn't matter.
