I followed the directions you gave, and now have in /var/spool/spamassassin:

And I'm not certain that these files are actually being used by SA. The bayse_msgcount, for example, hasn't been update for days. The update on the bayes_* files are when I did the sa-learn --import procedure, and they've not been touched since. Something appears to be wrong with the config.

I updated this with the FreeBSD port (though the port maintainer hasn't answered any emails about this). But the port doesn't patch SA at all, so it should all be the same.
