Really when using amavisd-new, spamassasin isn't responsible for making any edits to the email, and amavisd-new does it all on it's own.. it just uses SA to generate the hits and score. So this is entirely an amavisd-new question, and not a spamassassin question.

To quote the amavisd-new faq:

amavisd-new never modifies mail body or let SA do it. All mail (header) editing is done by amavisd-new and not by SA.
