No, that's the reason why you want to do all customizations in your local.cf.. because it stays.
Section 1.2 of the rules howto discusses this.

It doesn't mention the fact that you can add as many files as you want to /etc/mail/spamassassin, not just local.cf, but if you want to split things into multiple files, just add as many .cf files as you want there.
