There are no errors in the syslog output. I set timelog_path and I see no clues in those files. They actually seem to indicate that everything is fine like this sample:
0.000: Starting SpamAssassin Learn 0.000: Init completed 0.000: Created message object, learning from message 0.000: Done checking message (Delta: 1.000s) 0.000: Done running SpamAssassin (Delta: 0.000s)
I just noticed the -D flag to spamd and will turn it on after composing this email. The man page does not say where the debug messages go. I hope they are syslogged but if I do not see anything then I will run spamd interactively.
I used sa-learn to train the engine with thousands of spam's and ham's so the message count should be good. spamd is running as a specific user (spamass) and I used the -H flag to point at the common directory. razor2 is working fine off that home. I set bayes_path and bayes_file_mode in the local.cf. exim is also running as a specific user and calling spamc as a transport_filter to the smtp transport. The ownership and permissions on the files and directories should allow access to the correct users.

I have almost run out of ideas. Maybe the -D flag will shed some light on the matter. Any help would be greatly appreciated.
