I had something similar happen to me (fiddling around with Trustic stuff), and it took me a little bit to realize what was going on. Maybe the same thing is going on with you.
What I didn't realize was that, as I was running spamd and using spamc to contact it, spamassassin was not being re-run for each incoming mail (obivously) and was not *reareading* its config files each time. So, I restarted spamd, and presto, all was beautiful.
