I am not having much luck stopping spam via the sa-learn process. I have sent well over 200 messages, as you can see above, and they are about 1000 ham and 2000 spam. Is it possible that I am learning into the "real" bayes files located in /home/filter while the spamd program, which is running as root, is using the empty ones?
Look at the dates and the file sizes. spamd hasn't written to root's files since July 1st.
Should I be running "spamd -d -c -u filter" or, as I am currently, "spamd -d -c"?
You're already running as UID filter, whether you believe it or not.
