Andrey -- please report this as a bug at http://bugzilla.SpamAssassin.org/ . SpamAssassin can check alternative message-id headers, and should do so in this case.
Also, please attach the full original message with Received headers etc. to that bug. I think it may already be fixed, but would prefer not to have the issue be lost in the noise, which is what happens to bugs posted to SpamAssassin-talk ;) --j.
