Those preferences are set in /etc/mail/spamassassin/local.cf just like spamassassin itself.
see man Mail::SpamAssassin::Conf for different things you can put in local.cf, but be aware that most of these things aren't relevant to sa-learn, and only apply to spamassassin/spamc/spamd.
