Well, typically:
 - there is the share directory which houses the SA default rule/config
   files (/usr/share/spamassassin) -- don't touch these.
 - Global customizations in /etc/mail/spamassassin (typically in a file
   called local.cf).
 - User customizations should be in ~/.spamassassin/user_prefs.

Look at 'man spamassassin' for more information about this stuff. :)
