Probably you are running with $CATALINA_BASE != $CATALINA_HOME.
See "Multiple Tomcat Instances" in the file RUNNING.txt in the Tomcat
distributive.

Does anybody know what could have happened to my tomcat log files?
It seems that logging has stopped.
I am using Ubuntu LTS 8.04 amd64, and they are in:
/var/log/tomcat6/catalina.2010-01-15.log
/var/log/tomcat6/tomcat.2010-01-15.log

The next Tomcat 6.0.x release will include an option to allow =
