What version of maven are you using? Do you see this problem with cayenne-3.0,
or is it specific to to 3.1M1?

If you are using source control, you can always revert the upgrade ;)
Also please read UPGRADE.txt - it explains the differences with 3.0.
Configuration layer is completely rewritten, so the differences are not
insignificant.
