I think what you want is the way gnome-shell does it.
it also keeps a list of past notifications you might have missed.

It sounds a good idea but what if, for example, one had a new email
AND a new chat message?
How would the messaging menu know which one you are wanting to respond to?
Might work better if you could reply in that way via the menu item,
rather than the main indicator icon.
