I had the same issue. I had a synaptics.desktop file in
~/.config/autostart. Once deleted, the problem appears to be resolved.

I've only ever had ubuntu with this home directory so I still think the package
needs to check the old startup and remove it if it exists.

I had the same issue; however, in my case I could trace the problem to
the fact that I migrated my home from another distro and a second
syndaemon instance was started from ~/.config/autostart. Did you check
there's exactly one syndaemon running?

I have this on an ASUS A6km with 32-bit Ubuntu 11.04. It might be the
same touchpad though, I think the Sony VAIO is quite similar to the ASUS
A-series.
