3.1.19) and bind9 and dansguardian. Was working fine until an hour ago
when I apt-get update and apt-get upgrade. Now squid3 is killed by HUP
(so says syslog) and I have to restart squid3 to get everything working.

I believe the right place to export ON_BOOT=y is part of the /etc/init
/portmap-wait.conf job. You should be able to confirm this locally by
changing this line:
start portmap || true
to:
start portmap ON_BOOT=y || true

I can see the same on most my reboots on a Atom based mini-server. An
educated guess would be that SIGHUP happens before squid3 actually has
set up its own sighandler for it. And the default is exit.

At runtime kill -sighup works fine without any messages in
/var/log/syslog. Service reload as well. The problem seems only to
occure at boot and the only message I found about this the "killed by
HUP signal" mentioned above.

System was unresponsive. A 'top' command revealed a process named
'python' using 99% cpu. I believe todays 12.04 updates were python
programs for single sign on, so perhaps that had something to do with
it. I've rebooted and so far the system is OK again.
My experience: roughly 30% of boots, squid starts and mid-startup it dies
without logging any errors to its own files.
At least one occurance, /var/log/messages reports "kernel: [ 42.178904] init:
squid3 main process (1274) killed by HUP signal"
