The only sensible way I can think of is to allow the user to configure
the light colour (when available) per application.
Unfortunately, the LED controls are not yet fully implemented on
Ubuntu-touch, but here is the bug report for that:

What about cases where you get messages from multiple sources?
SMS, Hangups, Email, Telegram?
What colour should display then?
I do like the idea of using different LED colours for different
notification types, but I personally don't see a way to reliably implement
it in an intuitive manner.

Just a quick note that the stable-phone-overlay PPA was updated from
Qt 5.6.1 to 5.6.2 on Friday. That means the latest images include
those latest LTS bugfixes from upstream. Nothing unusual should be
seen, even though as known the xenial based images are not yet in
perfect shape in general.
