I installed the package manager "Automatix" and updated Java and a few
other codecs as well. Everything was fine until I shutdown and rebooted.
When I logged in I now have the exact issues detailed in this report.

sudo apt-get upgrade
Which seems to have fixed the issue regarding the desk panels where as before I
minimized and the windows would disapear, now the properly dock.
I also notcied that my time format has reverted back to the correct display.
Before it was shown just

I just completed a fresh install of Ubuntu Dapper 6.06, fully updated,
and a link on my desktop to a FAT32 mounted drive, has a non-sensical
naming scheme using numbers letters and symbols as follows

That particular issue is dissimilar than mine because no extra icons
where placed on my desktop.
The link on my desktop does connect to the correct HDD; you'll also
notice that, in the picture I posted, when I'm exploring the
drive/folder it displays the correct name of 'Mymusic' in the title bar
I have the same problem.
Clicking the right and left mouse button at the same time, in the
password input field, allows you to enter the password.
Alternatively you can download tightvnc-java which works with compiz.
Just make sure you use the host::port syntax.

Thanks for the follow up.
This hasn't been an issue anymore. This error only happened in 6.06,a
few times. I have since upgraded to 6.10. Hasn't happened one time
since the upgrade.
