I performed another upgrade without ubuntu-release-upgrader (edit
sources, apt-get update, apt-get dist-upgrade) and the modules were not
built for the new kernel.
bdmurray@clean-yakkety-amd64:~$ dkms status
virtualbox, 5.1.18, 4.8.0-26-generic, x86_64: installed
Reinstalling linux-headers-4.10.0
New possible workaround
on a terminal type: unity
ie
user@machine:-$ unity
this possibly restarts unity/compiz and corrects the bad border issue
although, it may also close/crash and web-browser type of programs.

This is still not fixed or is a regression in xenial. Should we re-open
or create a new request?
I can replicate this with keepass2 and virtualbox.
Replication steps:
1. Go to gnome tweak tool and change "Show location of pointer" to "ON"
2. attempt to use the ctrl key such as ctrl + c, all ctrl
