With the pipelining disabled, using the main archive for packages seems to have
fixed the issue.
Have not seen packages installation failure because of the archive problems and
the ec2 slaves deploy are quite stable now.

Mirando los logs no acabo de tener claro cual es el problema, parece
estar relacionado con InnoDB pero necesitaria los logs de error de MySQL
para poder analizar el problema mas a fondo.
Podrias cuando tengas un momento subir al bug el fiche
