As Marc suggested if you turn off the visual effects the issue does go away.
System -> Preferences -> Appearance -> Visual Effects -> set to none

Small update: I'm now able to run quadrapassel on Maverick. I'm not sure why,
as the gnome-games package does not seem to have been updated.
I also tried Natty, but got the same error as above. So this is still an issue
in Natty.

Ah, that would be part of the problem. In the reported cases, the faulty
keys didn't have an unknown, but a wrong key code assigned.
