Accidentally I found the solution.
The applet cannot set the weather because it needs root privilege.
Add your city as usual, and close the window. Next left click at the
clock, click at Locations and set as default your city. It will ask for
admin password, and you're ready...

I can conirm this issue using both the Ubuntu and Xubuntu Alternate i386
and amd64 images for Natty. The reboot on those happens as a full
reboot, leaving me at the startup screeen, "choose a language".
