Mario,
I think the "permission denied" message in
/etc/apt/apt.conf.d/01ubuntu happens because pommattski was not running
MCC as root.

This looks like it's not a bug directly in MCC itself. Can you make sure
that you have all of your updates on the system complete? If the problem
persists, can you try to remove and reinstall MCC and see if it persists?
This will regenerate some of the python compiled code.
