Didn't had that problem again and since Herd 4 there were lots of
updates, so I close this.

Problem solved, don't ask me how :P It just started working again today
(without restart/relogin, it just appeared again).

The problem continues after restart, but the Desktop folder is there in
my home folder and I can browse it with Nautilus.

This always gets better... I've tried Ctrl + Alt + Backspace but the
problem continues. There's also a new and a lot longer debug file on my
home directory (attached).
