Yes I can confirm this. With the steps Timothy provided, you will be
able to reproduce this.
Now I understand why sometimes when hitting the close button the wrong
application quits.

To reproduce:
Open the preferences dialog in Synaptic. Then alt-tab to firefox. Then
alt-tab back to Synaptic. Close the Preferences dialog. Now Firefox has
control of the global menu instead of Synaptic.

Note that the same thing happens with other applications, Firefox and
Synaptic were only an example.
