In this situation empathy is active window.
gnome-terminal has full opacity so I can see through it but window borders
still painted on top.

I discovered when this actually happens
when i connect dual monitors
if both monitors have same resolution no always on top bug will happen,
it happens only on ubuntu 2D session and when monitors resolutions are not the
same
actually i can't test on regular ubuntu session because the other screen
I think this is the same as
