Seems to be a problem with nautilus-elementary and not nautilus or
Unity. You yourself have said that :)

Dont know if someone has fix it lately or it always worked, however up-
to-date natty is aligning up icons beside unity bar, not covering im
them. But problem still persists if you use nautilus-elementary, since
nautilus-elementary isn't in main universe multiverse restricted it
isn't "ubuntu probl
