After closing and re-opening Empathy, it is no longer there. When
screwing around to try to reproduce it, it displayed shortly and then
disappeared again. Not sure if I can reproduce it.

Thats unlikely to be a notification area bug. It's more likely a problem
with an application you're running. Do you have Empathy open?
