What version of Ubuntu do you use? Does it happen when you double click
on a directory to open it too?

Thanks for your bug report. Do you have problem with double clicking only in
Nautilus, or it's not working everywhere?
Can you past content of file /etc/X11/xorg.conf please?
Do you tried to setup double click interval in System->Preferences->Mouse?
