Same symptoms for me today with Empathy ver 2.30.1. It seems to happen
randomly. I restarted empathy several times and at one point (a few
hours later) it opened with all contacts listed.
Some details:
1) When somebody was IMing me I was getting the message.
2) Trying to send an IM by hitting ct
marking invalid as per previous comment. I would have marked it fix
released but there has been no change in the empathy version in karmic
after 2.28.1.1-0ubuntu1

I encountered the clean window right after adding my accounts in Lucid for the
first time. Contacts load OK after I closed and reopened empathy.
I went through Help > Debug log when the contact list was empty, I only found
errors under "butterfly" as below:
