I seem to have the same problem.
Answer to your question: Yes, this is only when the computer boots.
When I start my computer, the Ubuntu One icon shows an exclamation mark.
After manually selecting "Connect" it connects without any problems.
When I restart Ubuntu One, it also connects automatical

Thank you for taking the time to submit this bug report. You need to
manually connect Ubuntu One after it starts up each time? Is this only
when the computer first boots up or any time you start the Ubuntu One
client? (Example: You quit the Ubuntu One client and then start it up
again
