I originally thought this was a bug with Gnome Do (because I had only
seen it with that), so it's not with the window list applet.
Alt+tab switches like it should.

Hm, does it work when you use Alt+Tab to switch?
I'm using AWN as a task switcher and I don't have that problem when switching
via key command or AWN. I am also using Compiz.
So could it be a bug in the Window List Applet?

+ Not related to Gnome Do as I originally thought. Might be due to how Gnome
handles windows, or maybe Synaptic.
+ Advice is needed to assign this bug to the right package.
- What I did: Have Synaptic and Firefox open. Gnome Do is running

Compiz is back on, and it seems this isn't as easy as I thought. When
using Gnome Do to toggle, I have seen this 1 out of maybe 8 times, and
I'm not sure if the same is true for the window list applet. I'll look
into this some more, hopefully trying to nail down if this is also true
with the gnome
