I see this on karmic with both Thunderbird 2.0 (with very few
extensions) and with a clean (non-packaged, upstream) version of
Thunderbird 3.0b3 with a fresh profile.
Some GTK issue maybe?

I have been working with Thunderbird. After disabling all plugins,
initially the bug is not present. The issue however reappears soon
after.

I disabled all plug-ins and the problem disappeared. Then, I re-enabled
them one by one and it bug can no longer be reproduced.

I dont see this bug only because in tbird3 i can only drag and drop into "sent"
"drafts".
Can you please file your bug upstream both comment on it and drop the upstream
link to this bug report.
Its not likely to be fixed in tbird2 since it is only getting security
fixes and major bug fixes. Bugs

I have this problem, too. (still present in 2.0.0.22+build1+nobinonly-0ubuntu3)
Drag n drop to folders is nearly unusable this way.
It behaves as if a fixed offset from the mouse y coordinate is subtracted for
selecting the target folder.
I tried with another theme, to see if it makes a differenc
