I'm having this same problem, but very strange results. On my PC, with
an nVidia card, I have no problems. I can run a VirtualBox VM, then open
a video file with SMplayer, no transparent video output. Xv works just
fine too. Compiz-Fusion is running (I use the Xfce environment). My PC
has the lates

I've posted a new version of the -nvidia driver to our xorg-edgers PPA,
would you mind testing it either on Jaunty or Karmic and see if it
resolves this bug?

It appends only with the Qt-based GUI : VirtualBox, VLC, Smplayer, Kdenlive...

is an ATI Radeon xpress 200 (motherboard), using the -ati driver. This
didn't happen with the fglrx driver, but I wouldn't like to go back to
it for obvious reasons...

I have the same problem on jaunty, official 23 April release.
VirtualBox 2.2.0, installed via Synaptic. This is the intrepid version
as a jaunty one is not yet available as a Synaptic install. Guest OS is
Windows XP.
