I have the same issue with alacarte 0.8-0 ubuntu12 on 6.06 LTS .
Launching alacarte from terminal gives :

I search furthemore ( http://standards.freedesktop.org/menu-spec ) and found
that my directory $HOME/.config/menus was own by root. I changed owner and
alacarte works fine.

Those are unrelated warnings. Does your menu update after you logout and
back in?
