(they're pushed by the two new characters). That's all fine and
dandy, but the problem is that the new line _is not commented_. Which
means the code doesn't compile and I have to go searching for the
problem.

I can confirm it using Kile 2.0.0 on Ubuntu 8.04 amd64. It can be
reproduced for a single line too, also without Ctrl-D if just % is
inserted at the beginning of such a long line.

I guess the same happens, when using the include graphics function from
the LaTeX menu. If the file to be inserted has a long filename, the
automatically inserted comment line will be wrapped in this way:
\includegraphics{directory/quite_long_filename_quite_long_filename.pdf}
% quite_long_file
