Well, the easiest way to fix the app itself to it's original state was just to use the package managed, and reinstall it. Also, does this affect every application, so is it a buggy setting, or do just certain applications respond badly to it? -- Volume control applet's menu bar unable to reattach

Thanks for reporting this bug which I can confirm. I have assigned it to the package gnome-media. The application you used to set the open was probably gconf-editor. To restore the window menu you need to delete a file. Open the file browser using "Places->Home Folder" and toggle the location
