I use the open-source Java image analysis program ImageJ
http://rsb.info.nih.gov/ij/ in my work. When I enable compiz, ImageJ
windows are sometimes empty. Windows may contain data or plugins. In
addition, windows are not listed in the taskbar.

I've had a response from Sun, who recommend testing JDK7, where the
empty window bug is fixed. Taskbar icons are missing in both JDK6 and
JDK7

Bug confirmed on AMD64 Hardy Heron.
This is very similar to the reported behavior of MATLAB, which is also a
Java application. I'm going to file a separate bug report to see if we
can get ImageJ into the repositories, as it's a widely used application
in scientific circles.
